چکیده

Proposing relevant perturbations to biological signaling networks is central to many problems in biology and medicine because it allows for enabling or disabling certain biological outcomes. In contrast to quantitative methods that permit fine-grained (kinetic) analysis, qualitative approaches allow for addressing large-scale networks. This is accomplished by more abstract representations such as logical networks. We elaborate upon such a qualitative approach aiming at the computation of minimal interventions in logical signaling networks relying on Kleene’s threevalued logic and fixpoint semantics. We address this problem within answer set programming and show that it greatly outperforms previous work using dedicated algorithms.

Computing Combinatorial Intervention Strategies and Failure Modes in Signaling Networks

The identification of combinatorial intervention strategies and the elucidation of failure modes that may cause aberrant behavior of cellular signaling networks are highly relevant topics in cell biology, medicine, and pharmaceutical industry. We have recently introduced the concept of minimal intervention sets (MISs)--minimal combinations of knock-ins and knock-outs provoking a desired/observe...

Reasoning on the response of logical signaling networks with answer set programming

Deciphering the functioning of the so-called biological networks is one of the central tasks in systems biology. In particular, signal transduction networks are crucial for the understanding of the cellular response to external and internal perturbations. Notably, such networks are involved in biomedical processes and their control has a crucial impact on drug target identification and diagnosi...

Revisiting the Training of Logic Models of Protein Signaling Networks with ASP

A fundamental question in systems biology is the construction and training to data of mathematical models. Logic formalisms have become very popular to model signaling networks because their simplicity allows us to model large systems encompassing hundreds of proteins. An approach to train (Boolean) logic models to high-throughput phosphoproteomics data was recently introduced and solved using ...

Two Comprehensive Strategies to Prioritize the Capacity Improvement Solutions in Railway Networks (Case Study: Iran)

The aim of this study is to present two comprehensive strategies for prioritizing the capacity improvement solutions in the railway networks. The solutions considered in this study include: promoting to double-track railways, block signaling system, electrification and re-opening the closed stations. The first strategy is based on a local approach, which concentrates on the critical block secti...
